uchiha was cooked anyways, the uchiha clan was planning a coup if they managed to that, there would be a huge war inside the village, and many would die. so the leaders of the village gave him the coice, either u let the uchiha start a civil war or u stop them by killing them. senju clan mogged them too they werent that superior

this is something that could have been made much better in shippuuden

and at the same time would made the 4th war plot + ANBU ROOT + sasuke vs konoha plot much more interesting

1- itachi would have refused to kill the uchiha kids. instead he would be able to place them in a genjustu that suppressed their sharingan - perhaps with shisui's eye - that would have been a shisui plan to begin with, itachi just followed along.

2- itachi knows that danzo manipulated the village council and hokage into deciding to kill the clan, but worked behind the scenes with the 3rd hokage striking a deal - he would kill the adults because their sharingan would already be developed enough and would resist shisui's mangekyou. but the younger uchiha who havent awaken their sharingan or they were still low-rank (like 1 tomoe or 2 tomoe) would get supressed in the genjutsu

3- the genjutsu would make the uchiha forget they were uchiha. they would get a new identity, memories erased/suppressed and be placed in foster homes.
itachi would strike a deal with 3rd hokage to protect the uchiha children, specially regading danzo as well - with a direct threat against danzo "if you ever lay hand on one of those kids i will come get you" type of beat that would keep danzo at bay

4- there would be only one uchiha which itachi wouldnt place the genjutsu on - sasuke. two reasons - one practical, other sentimental:
-> he knew danzo would go after the uchihas once him and 3rd would die, because they were the only ones who knew the truth. he needed sasuke to develop the full power of the uchiha in order to take danzo on when itachi dies.
-> and also because he deeply loved sasuke and his family and couldnt bear the thought of their story being erased forever. they would live through sasuke after he could fend for himself.
