Is there a thing such as too vertically short molars for MSE?

Have always had molars on the vertically shorter side which has given me some fears it may give some issues with the MSE appliance when settling it.

unless you had a serious abormality where they didn’t erupt correctly and they were just shorter than average I don’t think it would be a problem

i don’t think this has ever been a case. But I assume the solution would be cutting the molar bands shorter to fit your short molars and then cementation.
