Long story. In short, ethnic rivalry.

India was a land of diversity where all the religions and ethnicities used to live together, basically the USA of the past. Which is why it developed a strong culture which is relevant even today: yoga, ayurveda, surgery, mathematics, the veda books etc.
But then islam started to spread throughout the world. Some islam was brought to India by warlords who repeatedly attacked the country. So some people saw that as invasion of their culture. But then the Mughals came and united India under one banner and promoted religious tolerance.

The British during the colonisation doubled down on the religious differences during the 1850s as a Divide and Rule policy (but there was no religious division inherently within Hindus and Muslims since they fought together many times in the past and in the mutiny against the British). Brits then upon leaving India separated the Muslims by giving them on their own country (a country founded on religion only, with no other basis).

These days the division is being inflamed by the right wing BJP and populism that seems to be happening around the world.
