Several reasons actually, I've wondered the exact same thing a few times:

1 - Rape is about forcing yourself onto a weaker person out of pleasure. Murder is usually done to someone similar to you in terms of strength (usually in a fight or out of anger). If you kill a child or an innocent elderly lady the perception will be very different compared to say King Von who killed other thugs.

2 - The victim is left almost always alive to tell the tale so that already quintuples the empathy, since there isn't even a grieving process.

3 - If you rape somebody, it means you are ruining someone's life over temporary pleasure, while for murder it's different because most of the times you really don't gain anything from it, it's either revenge (considered honorable) or out of irrationality (forgivable). This is excluding serial killers obviously.
