There actually is a difference between Y and X chromosomes and their susceptibility to damage. When a chromosome is damaged it can go through a process called homologous recombination to repair the damage done to its DNA. However, most of the Y chromosomes can't undergo this process, while the X chromosomes can. So even if they are both hit equally by the ROS, the X chromosome can repair itself and the Y can't.

Also, since females have two X chromosomes, even if one is a bit damaged, the other one can serve as backup. But if the Y chromosome is damaged, the chance of the gene transcription happening is lower.
