But this verse is actually not what God commands but what Moses is saying to distinguish Gods people from the gentiles. This isn't really correct. Looking at the hebrew here, it's more used to mean subject to their father. This is important because Moses is angry and telling his subjects that they have done this and this to us and we will get retribution, hence why he spares the young women who were only subject and did not contribute to it. He views the boys as having some responsibility as well because of the very fact they are men.

It's not a metaphor. It is Moses speaking. This while verse is titled Moses's anger, and we know that wrath is a sin. Jesus tells us to turn the other cheek, Moses himself is narrating to an army with a fury. This is something Moses was known to do, for example he came up with his own rules for divorce that Jesus later says he just decided and put on the pages.
