Men hit puberty later than women and our bones begin to fuse later than women's, which means that environmental factors had more time to act which increases the probability of seeing downward growth or poorer zygomatic quality.

Also, as other user pointed out, men didn't necessarily needed to be good looking in prehistoric times (and even up to a few centuries ago) because they could force sex on women and women needed men to survive.

For last, men are uglier than women because its how the universe his, a bit unscientific, but bare with me, women can have multiple flaws and still be considered gl, whereas men can't, its just an intrinsic property of our sex I guess.
